These children with their trusting gaze and incomprehensible secret names are set aganist the furs that the Company lives on, although to be honest, no one is in any doubt which are more important. Shouldn't the red [are] be substituted by [is]? if not, What does [are] refer to, then?  Izzy loves you all

No, my friend, because which refers to either the children or the furs, both plural nouns.

I went for [is] since I understood it this way: although to be honest, no one is in any doubt which is more important(that no one is in any doubt than anything else).  Izzy loves you all

The writer is definitely referring to the children or the furs, Ismael, so the plural form are is required here.
The sentence might be a little clearer, though, with the addition of about:
... no one is in any doubt about which are more important.
