1. Does it mean the same as:

"They can help to make the structure of what is being said clear".

2.What do we call such structure [make clear]?

3. Does [clear] function as an adverb?

1. Yes, it does, Ismael. Sometimes, when the object part of a sentence is rather long as it is in this sentence (the structure of what is being said), we prefer to put the complement together with what precedes the direct object rather than at the end, where you might forget what the complement refers to.

As in your reconstruction of the sentence, clear is stuck "all alone" at the end of the sentence, far removed from make by that long direct object. That's why we don't favor this word order over what you see in the original sentence.

2 & 3. Make is being used here as a causative verb. Clear is an adjective complement modifying that long direct object.
