"Of" doesn't work there. It's unnatural, awkward, and nonnative. You can use "from" or "in." You could also simply omit the prepositional phrase:

"Hey, have you watched the movie AEG?"
"What's your favorite scene?"/
"What's your favorite scene in the movie?"/
"What's your favorite scene from the movie?"

If you want to use "of," you should change the sentence to something like this:

  • What did you think was the best scene of the movie?
